 Replicate Study Sample Size [Power / Sample Size]

Dear all,
Suppose we conducted pilot replicated study. In this we set Intra cv for test and Intra cv for reference seperately. If we plan for pivotal study which Intra cv (test or Reference) we consider for estimating sample size?
