Fortunately you can get rid of a lot of those "not estimable"s. There are two kinds of "not estimable" in play. Those effects which exist but whose addition does not increase the rank of the model matrix (e.g. column for treatment 2 is the intercept minus treatment 1; hence loss of a treatment df) and those which simply don't exist. The former is trivial, the latter should be trivial and easily avoided because subjects are uniquely coded but it seems certain bad habits are difficult to get rid of
