Faster machine than mine (double Xeon 2.8GHz, 4GB RAM, 32bit XP Pro, hyperthreading on)...

I would use conf.level=0.90. At the start of the code
ptm <- proc.time()
and after the output
runtime <- proc.time() - ptm
cat("Runtime",runtime[1]/60,"minutes\n")

I got
print(cover1/nsim)
[1] 0.9288
print(cover2/nsim)
[1] 0.9359
Runtime 32.90417 minutes

Yep. For n1=n2=10 I would expect 0.9108...
