in-vitro binding study [Study Performance]

We have carried out in-vitro binding study at 4.0 and 7.0 pH with and without acid pretreatment. Here, we have noticed that at pH 7.0 with and without pre-treatment could obtain promising results, whereas at pH 4.0 with and without pre-treatment its not.
My questions are:
1. What is the reason for this cause?
2. Will pH difference leads the bad results or any experiment error may involved?
3. Any reported peer reviewed paper on this matter?
